The church was dedicated to St. Polycarp, the Bishop of İzmir, who lived between 69-155, was one of the first disciples of Saint John, and was later canonized. Although the Roman rulers put great pressure on him to make him renounce his faith, Polycarp did not renounce his faith, and as a result he was burned to death on 23 February 155 in the Roman Stadium on the slopes of Kadifekale.

The present church bearing his name was built in 1625 with the permission of Sultan Süleyman. It underwent a restoration after the great fire of 1680.The church was restored again in 1775 with the permission of the Ottoman authorities and the support of Louis 16, taking the form of a three-aisled basilica
