Etrafı surlarla çevrili ilin batısındaki nekropolünden ve gerekse şehir içindeki yapılanma nedeniyle temel hafriyatlarından ortaya çıkarılan eserler, 1921 yılından itibaren Atatürk'ün 1928 yılında yeni harfleri Sinop halkına tanıttığı Mekteb-i İdadi'de toplamaya başlanmıştır.1932 yılında ise, eser miktarın artması ile 1262 yılında Selçuk Veziri Müinüddin Pervane tarafından yaptırılan Pervane Medresesi'ne nakledilen eserler, burada depolanmaya devam edilmiş ve ilk müzenin çekirdeği oluşturulmuştur. içinde Selçuklu Türbesi ve Serapis Mabedi temeli bulunan alanda, inşaat başlatılarak 1970 yılında yeni modern müze binası bitirilerek yeniden müdürlük olarak hizmete açılmıştır.
