Nakibzade Medresesi was built to replace the Eyyubi Medresesi, which no longer stands today, to the east of Ulu Cami. According to the inscription on the building, it was commissioned by Nakibzade Hacı İbrahim Efendi in 1781. The medrese underwent restoration in 1876. After the Republic, it was used as Atatürk Primary School, then as the Vakıflar Branch Directorate. It was restored by the General Directorate of Foundations in 2010-2011.
