Küçükkuyu, M.Ö.6. yüzyılda Lydna, M.Ö. 546 da ise Pers egemenliğine geçer. M.Ö. 494 yılında Miletos kenti tümüyle tahrip edildiğinden, Miletos’tan Gargara’ya çok sayıda göçmen getirilmiştir. M.Ö. 480 yıllarında Atina’yı da egemenliği altına almak üzere yola çıkan Pers Kralı’nın Küçükkuyu’da bir gece konakladığı, ancak aniden bastıran fırtına yüzünden pek çok askerini kaybettiği de rivayet olunmaktadır. Küçükkuyu M.Ö. 241-133 yılları arasında ise Pergamon (Bergama) Krallığı’nın egemenliği altında kalmıştır. Küçükkuyu yöresinin, tarihin her döneminde yerleşime tabi tutulduğu bilinmekle beraber; henüz tarihi geçmişi ile ilgili ayrıntılı çalışmalar yapılmamıştır.
